What does this warning mean? What is foreman_proxy.yml file do and where is its configuration documented? How does it relate to the settings.yml file?

It's a bad log message and you can safely ignore it. The proxy is
composed now of modules, and "foreman_proxy" is a core, built in module
which doesn't actually need configuration.
